The only thing that seems off is that the 100A run is $900 more than the 50A run. It should be the same amount of labor but more copper. $900 seems a lot for just the extra copper. I’d get the subpanel done if i were you. $2000 is in the ballpark i’d expect to pay.

It seems high to me. I'd get at least two or three bids on it before I decided.

Likely conduit vs. NM cable. Even if both runs are quoted piped, pulling #3 is considerably more work than pulling #6 - it is a lot stiffer and less friendly to work with. There will be a bit more labor in there.

My first charger was installed before wire and labor prices went nuts. For the install of a Tesla Wall Charger which required running around 100 feet of wire from my circuit breaker across a basement, then outside and looped around a breezeway, then into my not connected garage it was $1,350. (Side note, there used to be tax rebate on the price of the install and charger, now gone. It saved me nearly $500).

I just had a second charger installed, which I daisy chained off the existing Tesla charger. This was about 25 feet of wire from one side of my garage over the ceiling down to the other side. There is a small box where the chargers connect too, so one other cost to the install. The cheapest quote I got for this job was $950 and it was substantially less work and materials than my first install. Unfortunately, this isn't a great time to do these types of jobs, cheap installs likely will be hard to find. The more people who get EV chargers added to their house won't help the supply and demand portion of cost either. The best advice is always get 3+ quotes, so you know if you're getting screwed.

You may want to check with your power company as well.
At least in my state (Michigan), the local power company (DTE) has a site with installers and fixed prices. I'm sure there's a million caveats, but still might be worth checking out.

I was going to use one of the electrical companies recommended by DTE. They didn’t want me to pull a permit for the work. Claimed they knew what they were doing and didn’t need an inspection. Yes, I moved on.
You as the home owner/property owner should never pull the permit when you have a contractor doing the work. You always want to have the contractor pull the permit so that it is on their contractor’s license if things go sideways with the building code official or fire marshal.

Recommendation is probably a strong word, they're installers who have agreed to a fixed price.
Let's hope one does not equal all.
Ultimately you have the freedom of choice and it's up to you as the consumer to do your own due diligence.
